I think if the guitar has to be good from the start.  For instance, if the guitar isn't the right wood then what good would upgrading it be?  If you've spent the right amount of time picking out a wood then you're probably already into the right pick-ups, etc.  So if you're upgrading then it's probably funky stuff that's associated with your preferences.

Locking Tuners, Upgrade the eletronics and stick some active PU's in there, then put a Gotoh or Schaller FR in and I'm set

I'd put on locking tuners if it didn't have them, and swap the pups for something DiMarzio or EMG
